Really interesting setup.
I've read a few Xander as Nick Fury stories, and while they are intresting, this does provide a way for Xander to be more in character, while leaving him free to tweak Fury's Nose :-).
I really loved the part about no one trusting Xander to do whats best for them, but to do what had to be done. At the core, an international / global agency has to be able to do just that, especially if its goal is to keep the 'Human Race Alive' as opposed to Americans, Russians, etc. SHIELD's inability to do just that has been well demonstrated over the last few years.

Well written and an interesting storyline.
One problem I do have is about the SWORD Directorship being one Xander would beg for. It strikes me as the type of position that wanting it that much should disqualify you, sort of like most politicians should not be in charge of anything.

About where all those snazzy names come from in Real Life... I knew one of the guys that worked in the little office in the Pentagon's 32nd subbasement that is tasked to come up with the snazzy names for sh... stuff. And you would not believe the political pressure they get over some of their choices. Lol!
